While opening left engine cover, clutch cable might have got disturbed loosend. I have experienced the same. Please check clutch cable tightness.
When you removed the LH side cover did you release the clutch cable and spring . You need to re-set the clutch cable adjuster .

Also how in some 2 wheelers engine can be started in gear after depression clutch lever and in some it doesn't work just show that mechanism.
