Genjutsu DO work on Jinchuriki, it's because the Tailed Beasts snap their host out of it. Tsukuyomi would work on a Jinchuriki though. Tsukuyomi lets Itachi control the time and duration of the genjutsu, so by the time the Tailed Beast can notice the genjutsu, the physicality damage is already done With Tsukuyomi, Itachi can literally make it feel like you went through hundred years have passed, when only a fraction of a second had actually gone by

shisui to itachi was what itachi was to sasuke when they were younger.....shisui was the older brother n role model itachi looked up to. fun fact: shisui's koto amatsukami is said to be even powerful than infinite tsukuyomi
I know I’m late to the party commenting this but this fight should give you a much better idea how much Itachi actually held back vs Sasuke. Now is is healthier than when he was alive but even still he’s keeping up with KCM Naruto, Bee and Nagato.
So about Koto amatsukami cool down. This Genjutsu don't take decade if eye is used by the owner. Danzo used the Hashirama Chakra to reduce the Duration to only few Hours. (Izanagi doesn't require Hashirama cells, it's a huge lie said by Tobi) Assuming Chakra make it recharge faster, so that means, A crow having it makes duration much more longer than a normal human.
Might be also he wanted to die by Sasuke hands and told him how to have eternal mangekyo, so he gave it to Naruto as a back up plan incase Sasuke ever turned on the village because he made a promise to shisui to protect the village
So in a way he couldn't use it at the time because he probably was already dieing and had to reserve his chakra incase he had to battle orochimaru and seal him, so all the time he was testing Naruto on their encounters and smiling, it's crazy how this man can think ahead
Ya that makes sense cuz then theres no way the genjutsu was so well known when shisui was that young That would mean he used it only once so you cant tell how powerful it is in one use
