Well, in the lore Archer EMIYA is already stronger than types, beasts and gods, nasu also said that he nerfed EMIYA's powers to not make him so strong. EMIYA is above even the counter force/alaya/Gaya, as it was said in his lore that without EMIYA's power humanity would suffer the inevitable end, alaya with the counter force without EMIYA could not Do nothing. EMIYA guardian is only below arcueid and void shiki.
The Holy Shroud is either given to him by Ciel when he was on his late 20s or early 30s. Another speculation is that it could be the same red bandage he wore after getting Archer's Left Arm transplanted to him in Heaven's Feel route.
My guess would be they both ran into each other whilst pursuing the same threat since they would both go after things like dead apostles one to save people and the other as their responsibility to the church and maybe in said confrontation against the threat they were both targeting ciel gets injured and Shiro being Shiro makes it his responsibility to help her (being Shiro and just ignoring ciels immortality does sound like something hed do)
I believe Shroud of Martin for Archer also protected him against Medusa's Mystic Eyes of Petrification. The way Medusa's eyes work is that they drain mana from user and when their mana hits 0, She turns them to stone. Shroud of Martin was like vacuum cleaner where archer absorbed all the mana energy In blood fort. This is why he did not turn to stone despite staring at her eyes. Archer's Shroud of Martin was definitely designed around killing evil being and Medusa is great example of an evil being. His sword also reflect this characteristic.

Shirou is human so he actually has 0 magic resistance however thanks to Shroud of Martin. Archer gains some magic resistance. I think Nasu answers this question badly when he is saying the shroud returns everything back to normal. He makes it sound like it reverse-time control. I think what he is trying to say that shroud gives status-effect recovery. In gamer words, If you get burned or cursed, the shroud passive reduces burn or curse. Being Breaker Gorgoned by rider which was turning him into stone is example of Shroud of Martin saving Archer.

The ways the eyes work is based off a couple of factors, those being "magic resistance, current level of magical energy and being prepared for the eyes". Archer is getting petrified due to being inside the Blood Fort and being caught off guard by the eyes, if he was prepared in a neutral environment the eyes would do what they did against Saber Alter or anyone else with A rank and above magical energy... reduce all physical parameters by a rank. Also yes it is confusing since it's "Mana Rank" that is actually mentioned as the thing that blocks Rider's mystic eyes but in other sources it says "Magical Resistance" Shirou does have magical resistance just like how every magus does, before he activates his circuits his magical resistance is that of an average human, which is "incredibly low but no non-existent". Archer was not absorbing magical energy from the Blood Fort, the exact opposite was happening and it was slightly nerfing him. Also "Breaker Gorgon" is actually the blind fold which is a Mystic Eye killer/Bounded Field noble phantasm.

The reason why Mana rank is relevant is because higher mana rank results in having bigger mana pool container. The analogy is like water bottle. There is small water bottles, regular water bottles and giant water bottles. Obviously, it takes more time to use up all the mana of giant water bottle vs regular water bottle. This is what Mana rank is. It is important to note that eyes themselves do not drain mana but rather the effect needed to resist being stoned drains mana. Another thing to note about Saber is that Saber also has Mana Burst which specific skill related to spending mana to empower offence or create defence. This isn't to say that Archer has mana burst but every servant figuratively speaking has a type of mana burst to resist being stoned. How much they need to use to resist being stoned varies by magic resistance.

Tbh, a bit off topic because we are talking about Shirou. But i want your opinion about Miyu being a True Holy Grail. Because from the events of Fate/Kaleid liner 3rei (especially the manga) Miyu is capable of many things that a True Holy Grail can. Does this means Miyu is also part of the root? Or her power can just grant people access to Root that's why people want this 'Child of God'? Because if so, then Miyuverse Shirou will have work cut out for him because everyone will want to use Miyu to further their own means.

How will they explain that?

in theory he can do it since it's an overload but I don't think it will be effective given the mana required and their utilities would be lower since they won't have the magnetic pull of his favorite swords.
He probably can but kanshou and byakuya are the only weapons he can safely use it without wasting too much mana will it's still being a good boost to the weapon and also not possibly wrecking his body or making said weapon explode

This is the same guy that dropped every single person in the Heavens Feel war, killed Taiga and left her child for dead as a result. For gods sake, it is a "holy shroud", he likely didnt feel right wielding it anymore. Much like he abandoned everything else. Kiara's advent was the final straw after all.
Also, just because we can't see it doesn't mean its not there. If you look closely at emiya alters second ascension its the exact same fit, just dyed in black.
