Best advice is delete the scissor tool from the tool bar to make space for better tools. Scissor is a vestigial tool that has since been surpassed by much faster and more powerful tools.

Went to the Stroke or the Pathfinder window, and chose the rounded end stroke option to fill the line out where it cut off.
