I'd bet since they got flung 70k lightyears away, Janeway just figured it was an appropriate thing to be called ma'am. It created an extra layer of endearment from the crew, which helped them emotionally. When she doesn't correct them it's a sign that they earned the right to call her by a more affectionate title, even if her preference is captain.
