Did you ever work out how to remove the corpses on your ship? You have to register the ship at any spaceport, which costs money, then this will clean the ship of corpses and treat it as new essentially. Pretty sure you worked it out now, maybe :).
The game picks the two companions you have the most affinity with to kill one or the other. Given Sarah was the only one at the lodge she would have been killed in Sams place.
Why don't you play your own playthrough and use the scanner? The scanner isn't needed if you know what you're looking for already. She's just fine. She wants to shoot things, not scan them.

What I find really funny is the fact that barret is very calm when he was spoken to after he was shot
Sarah would have died most likely. I went back to a previous load and redid it. Went to the Eye to save Sarah, who I had just married.

yeah I figured it out eventually.. I also solved it by getting a new ship

why do you not use the scanner indoors , it will show everything lootable . you don't even use the scanner outside to your best advantage .
