Enjoyed this. I saw you zerod the knock trim table for getting the ignition map dialed. Once dialed in, im wondering if you turned knock ignition trim back on, so that if a bad batch of gas (or high IAT) is used the ecu actually pulls timing?
Zeroing it removes the adaption the ecu has learnt. This table will automatically repopulate when knock gets detected. If you don't clear them while tuning your main map will be over advanced.
you have encountered knocks when you reintroduce timing after setting up the knock, i wonder why before setting up the knock control with more timing you didn't get any knocks ?
Could well be temperature related effecting the point of knock, also there will be times where knock can occur but isn't guaranteed. If you're not running Knock control its important that after a dyno session the car is road tested and rechecked again as you might find knock in places on the road where it wasn't on the dyno due to different gearing and loading of the engine.

Ensure your base timing is right and you have no issues such as exhaust blockages etc.
those noise spikes are gear clash when you take foot off gas
