So, there's an achievement/commendation for sinking player-crewed Burning Blades (10 total) as an Athena emissary. I think they saw your flag and preemptively attacked you because they (mistakenly) thought you would come for them. That would explain why they backed off when you proved to be just a chill guy doing a voyage lol.
