The Hosokawa actually come from an older branch of the Ashikaga family than the Shoguns, but because their ancestor Yada Yoshikiyo was born from a wife from a less prestigious family than Yoshikane he was passed over as the heir to the Ashikaga Shoen lands. He also would end up fighting at the Battle of Uji before joining Minamoto no Yoshinaka during the Genpei War and losing his life in a naval battle against the Taira. Since he presumably only left very young sons as heirs they ended up as retainers to Yoshikane who received rewards and increased prominence for backing Yorimasa. If the Genpei War had turned out differently perhaps we'd remember the Ashikaga as a branch of the Hosokawa instead of the other way around.
Fun fact: Hosokawa Morihiro and Konoe Tadateru are grandsons of former Prime Minister Konoe Fumimaro, who in turn was a member of the Konoe Family, which was one of the 5 Go-Sekke houses. The Go-Sekke were 5 families that came from the even older Fujiwara clan which once dominated the Imperial Court.

I think it pretty common around the world where Powerful families would stay in power or have important jobs could be that they have "Friends" who are also influential or powerful that their children met up in school or activities. With other words "dynasties" unless that family fell out of disgrace and pissed off the powerful friends that they get excommunicated.

I mean, even without Hideyoshi, there were still living sons from Nobunaga and prominent Oda retainers to challenge them, not to mention how Ieyasu would still be around, with plenty of skill, power and ambition himself. It's an interesting what-if path in history, isn't it?
One Advantage Akechi had over Oda's generals was, Akechi could claim he's restoring the Ashikaga Shogunate. At least a few powerful clans such as Mori and Uesugi would support the cause.

I do know one thing is for sure though, The Tokugawa shogunate gradually established its domination by turning territories that were left unoccupied as a result of kaieki or genpo into shogunate territories and by allocating these territories to the relatives and hereditary vassals of the Tokugawa family and transferring feudal lords unrelated to the family to remote territories. Katsumoto Hosokawa was a historically inconspicuous person, but on the other hand he was famous for his eccentricity among people who enjoy Japanese history. His desire was to become a wizard and fly in the sky. So he often annoyed his servants trying to become Yamabushi. Yamabushi (one who prostrates himself on the mountain) are Japanese mountain ascetic hermits. And because he was so enthusiastic about homosexuality, his servants were very worried that he wasn't interested in childbirth. Bisexuals were the mainstream samurai at the time, but he was often only interested in young men. It is well known that his death poem contains words that suggest homosexuality. Homosexuality has a long history of being used as a tool for power struggles in Japan. This samurai custom may be surprising to people of Christian values, but to the samurai, homosexuality was a kind of ritual for having loyal subordinates. This may be similar to the Sacred Band of Thebes in ancient Greece. And in an interesting episode of the Hosokawa clan since the Edo period, the Hosokawa clan repeated loose finances and they did not return the money borrowed from the merchants many times. So they were famous for being very hated by merchants.
It's always slightly disheartening to know that these big, aristocratic, authoritarian clans just transitioned to democratic politics without missing a beat. The rich and powerful still the rich and powerful, democracy be damned.
