First things first: Magnificent work blending the Beta and the final versions together! I fully understand why they did the changes for this as well as Signora's themes, though. In my opinion, these two themes live on their gradual buildups and the sheer repetition of the main themes. The Beta versions just started out with a bit too much going on, so they could just plate on more and more. For listening only, that "more" is great, but during gameplay, it might be overwhelming.

Might need more than one listen. Hard to really feep the difference between phase 2 with and without the merge. I did get something but I'm unsure. Phase 1 was a pleasant surprise. Really made me get a Final Fantasy feel even more than Azdaha usually gives me.
Wait, now I get it. Was my headphones. They sing more lightly at the 5 minute point. Damn headphones musta took damage or something. Anyways, this certainly is a great improvement.
There are quite a few differences, actually. Not that convenient to list them all, though. The biggest difference lies within the vocals as you pointed out.
