The scene should have stayed in the final product, it's one of the most beautiful and important moments in the franchise- Godzilla seemingly expressing regret at having killed his enemy who happens to be his sister clone. Biollante being the life bringer, Godzilla being the one that takes it away. I'm surprised none saw the importance of this scene.
As ridiculous as it may look, I actually like the scene with the flowers. Godzilla sees his enemy reborn as something harmless and beautiful, seems momentarily lost in thought, then leaves rather than incinerate it all. Even before the introduction of Baby Godzilla in GvMG2, it shows that even then, Godzilla is not just a wanton destroyer, that he is capable of some degree of compassion.
They should have kept this scene in. I can understand the other deleted scenes, but this scene really supports the overall character development of Godzilla. His life is truly a lonely painful experience.

I love this movie. It’s one of my favorite movies ever. It’s such an interesting, unique Godzilla movie. It’s so much more than a typical monster film, and certainly a landmark Godzilla film. It touches on so many human aspects of life and death. It’s an absolute unmissable experience.

You can actually see a tear fall from Godzilla's face, indicating that he feels regret. After all, Biollante was created using some of his DNA. In the film, it is even stated that Godzilla probably went there just to see and meet Biollante. The scene looked beautiful, as Godzilla turns around and slowly walks away, leaving the flowering hills. The music that plays along with it is just perfect, you can understand the emotions and meaning that it gives off as well as the rest of the scene.
This scene straight up made me cry. The soundtrack, the atmosphere, the slow, somber movements and body language of Godzilla... why this was cut I will never know; this is one of the most beautiful scenes in any movie, let alone a Godzilla movie, I've ever seen.

One features a stop-motion Godzilla fighting off Biollante's vines, which though impressive was dropped for not matching up with the rest of the film. Another was Biollante consuming Godzilla after the bacteria in him had taken effect. This was actually done by cell animation but was then dropped because the animation was felt to be too flat.
There is another reason why the Biollante "consuming Godzilla" scene was deleted: The producer said that he didn't like the idea of Biollante consuming Godzilla's "evil spirit" because he is not supposed to be mankind's savior, he is supposed to be the punishment that mankind deserves for fooling around with nukes. If Godzilla's became the heroic monster he was in the 60s and 70s again, then the producer would refuse to do another movie with Godzilla in it.
Interesting. They played the theme from "Terror of Mecha-Godzilla" when Godzilla was walking through the trees. I can see why they didn't include the scene where the boat gets arracked. However, I am sad they didn't keep the scene with all the flowers blooming. That scene + the music = a beautiful moment.

That's actually exactly why they cut it; because of the proportions, and it was because they used real trees. It was also why the rose scene was cut, but for that scene, I don't think the proportions really matter, which is why I wish they would've kept it.
