the alternative mwthod of this is , we can do pcr against that perticular gene A , would give the same results right? if the gene A is more accessible in neurons then it gives amplification otherwise not

no , absolutely no. PCR (on cDNA) will tell you about RNA level but cant tell you about accesibility. a Chip qPCR against ser5P of Poll 2 will give some idea. still the best unbiased way to go about it is ATAC seq
