why do we bother stripping the wires and "punching down?'" Would it be simpler to just have a female rj45 on both sides of the panel?
The punchdown process is actually faster to install and costs less than attaching hundreds of RJ45 connectors. Punchdown connectors are also a somewhat permanent connection and can't be easily moved or changed. Ultimately, you would use the connection that would make sense for your network connectivity.

What exact the function of patch panels
Cable management.
As mentioned, if you have to change an employee’s computer, it is easier to change the patch cable in the panel than run a whole new horizontal cable.
Also, horizontal runs use solid-core UTP which is fast but more brittle. Using a patch panel allows the flexibility of using a stranded-core UTP for the patch cable without sacrificing the speed of the solid-core horizontal run.
