Sonic has to go all over the world lookin' for Emeralds, and even then, they're in hard-to-reach places Mario could attain the same effects of usin' all 7 Emeralds by grabbing a Star, and there are far more of them than there are Emeralds.
Although I like both the game series Sonic and Mario, I must amitt that Mario is currently doing well with his games right now, while Sonic's recent games have been a little bit inbetween good and bad.

Oh really, look at mario going through a world of stars and, meeting giant bullets that are easy to dodge. While in sonic unleashed , sonic goes through guns, missiles, rockets, and giant titans. Mario faces a turtle, or dragon, whatever, but sonic faces a fat guy, that has a bog brain, that got to break the world apart, bulid an entire flagship, and unleashed dark gaia. GOt any words DominatingWeekly!
In combat, one factor alone does not determine an ultimate outcome. You need to be proficient or excel at at least two or more factors to win. Sonic maybe able to outrun Mario, but that does not automatically make him the victor. While his legs may not be able to carry him as far as Sonic's do, he has incredible lower body strength, as evidenced by his jumping ability and trampling enemies underfoot with ease.
Both Mario and Sonic are associated with a specific element. Sonic's is wind and Mario's is fire. Wind happens to be an amplifier for fire and can end up increasing its potency. Whilst Mario does not have any glaring weaknesses, Sonic does have one: the inability to swim. Not only can Mario swim, but he has demonstrated the ability to hold his breath for periods of time as well.. Despite Sonic's own vast aptitude, he has been unable to swim
Sonic's only defining ability is his speed. He's never actually shown lifting, let alone, throwing anything that's really heavy. Both Shadow and Knuckles are physically stronger than him.
Everyone uses that excuse. It doesn't really nullify the fact that he lacks any aquatic abilities regardless. I've seen the strengths and weaknesses in both characters and I can conclude that Mario is the better fighter. It's not out of preference or favoritism. It's just the conclusion I came to based on the evaluation of both sides.
The Metarex drones aren't that much of a problem, but they're effective as foot soldiers in that their numbers multiply more times than one goes down. The stronger Metarex creatures outmatch Sonic in a lot of areas such as stamina and strength. Sonic is natrually in tune with the Chaos Emeralds having usin' them so long But even then, you're makin' excuses:

The Sonic the Hedgehog movie isn't canon. Therefore, you can't use it.
