I think you may have missed two medium crates in the Grand Tree area. One of them is on the platform from the Grand Tree Residental Area warp spire right above the Balube fae on a hanging wooden thing (jump there using Momo on the tiny platforms) - you can see the crate in the video at minute 43:05. The other crate is on the same platform as the Wishball challenge, when you turn your back to the challenge stand you will see a group of fae on a covered platform and there is a crate, you have to jump there from the smaller platforms to the right of where the Berbibo fae is standing. To get to the platform with the Wishball challenge teleport to the Garrison of the Paladins warp spire, face the pentagonal marking with a flag and jump to the platform below
