Bones are common reagents and do not give as much effectiveness as the thorn flower (thing that t7rren used) bc it says high quality in ur case both coppershooms and golden apple are high quality reagents so they would be effective in their stats
about gems, it's the same thing, things written in high quality will give higher secondary stats to the gems, for example golden apple it gives blocking power, in normal gems the maximum would be 1.2% using metal scrap in lucky IV to get the maximum , and 2.5% for golden apple, in musgravity this stat is doubled, reaching 5% blocking power, the best energy regen is coopershroom, since the salty arcane is worse saying decent quality, I hope I have helped
