I would have loved to have seen more info on how you perfectly locate and drill the dowels. Unless I just missed it in the video. Every time I've tried to use dowels, when I assemble the pieces, they wind up misaligned, and it's made me give up on dowels, even though I know they are useful.

The marking of the hole with the pin is probably not the root cause for the problem. I would guess, that the second hole is drifting away while drilling. That can be cause by the wrong or not sharp drill bit.
