He literally teams up with Phoenix because he realizes the defendant isn't guilty, and he wants the actual bad guy put away.
The Ace Attorney judge just watching various lawyers repeatedly assault Phoenix in various ways every few seconds of the trial like “ok.... this is fine...”

Back when they were kids someone accused Phoenix of stealing their lunch, and the class decided to hold a mock trial as a sort of teaching lesson about how the court system works (in that series, at least) with Edgeworth serving as Phoenix's defense attorney. It was when Edgeworth's dad was killed and he got brought up by Von Karma that the two drifted apart.
Edgeworth might be a conceited jerk in the first game, but you have to remember he had to suffer almost as much harassment, stupid antics, and painfully awkward situations as Phoenix himself. The geth were never really an enemy though. The heretics were, but they definitely didn't become friends later. MAYBE "allies" if you were a douche and indoctrinated them.

No, Legion wouldn't count. He's from a completely different sect than the one you fought in ME1. His group was never technically against you in the first place.
Now, depending on how you play Shepard, Cerberus could count. Sure, TIM, Jacob, and Miranda all insist that the Cerberus labs you raided in ME1 belonged to rogue cells, but seeing what TIM has had done to the troopers in the short time from ME2 to ME3 makes me think those earlier experiments were probably a bit more official than we were meant to think.
I really love this trope. It feels so nice and I love antagonist having character development along with witness between protag and your new buddy. It created good chemistry. It's not a game, but an anime called shingeki no Bahamut. Where the antagonist a demon, becomes a antihero ally in the sequel and take down the big bad. I LOVE THAT SHIT
One that immediately comes to mind is Sarevok, the main antagonist from Baldur's Gate being a potential companion in BG2's Throne of Bhaal expansion. He's pretty useful too.

Until she tries to kill the Outsider for no good reason, that guy tries to keep Dunwall and Carnaca from destroying themselves, hence why he gives Corvo and Emily their void powers and only gets passively pissed during the high chaos ending

Personally, I am of the opinion that anyone who kidnaps a traumatised nine-year-old for whatever reason, let alone one as petty as picking a fight for amusement's sake, is a villain, period. I have come to terms with the fact that the rest of the "Yakuza"-fandom seems to disagree, but that doesn't mean I have to like it.

They probably just read the first half of the wiki entry where it talks about how it once was the highest rank, and became the lowest after a traitor.

Also, the Arbiter doesn't even belong on this list. He wasn't the main antagonist of Halo 2, he was a protagonist and already allied with the UNSC by the end of Halo 2. The actual antagonists of Halo 2 are the Gravemind, the Prophets, and Tartar sauce.

The geth were never really an enemy though. The heretics were, but they definitely didn't become friends later. MAYBE "allies" if you were a douche and indoctrinated them.
Legion wouldn't count. However, the Geth in general would be kinda tricky for me since, yes they are enemies in the game but they never wanted to be in the first place.

Probably not, since the Geth from ME1 are the Heretics that worship the Reapers, while Legion's on the side of the 95% of the Geth who literally just want to be left alone
Think we're only counting individual characters. But you never specifically fight Legion. Legion also shows no signs of hostility towards Shepherd.
No, Legion wouldn't count. He's from a completely different sect than the one you fought in ME1. His group was never technically against you in the first place.
Now, depending on how you play Shepard, Cerberus could count. Sure, TIM, Jacob, and Miranda all insist that the Cerberus labs you raided in ME1 belonged to rogue cells, but seeing what TIM has had done to the troopers in the short time from ME2 to ME3 makes me think those earlier experiments were probably a bit more official than we were meant to think.

I really love this trope. It feels so nice and I love antagonist having character development along with witness between protag and your new buddy. It created good chemistry. It's not a game, but an anime called shingeki no Bahamut. Where the antagonist a demon, becomes a antihero ally in the sequel and take down the big bad. I LOVE THAT SHIT

Same here. Especially when the supposed bad guy has a compelling backstory, or your character decides not to kill them. I love seeing bad guys become good guys. Like pretty much everyone on this list, especially Edgeworth(who is my favorite one). I love the Ace Attorney series. It's too bad we never got the sequel to Ace Attorney Investigations though...Edgeworth is like Vegeta, but calmer, and like Andy said, "dresses like a 17th century vampire". But he's got sharp and spiky hair like Vegeta's so that's something?
Does PLAYING as your enemy from the first game count, or would it be another list? Because Golden Sun : TLA would fit the mold.
First game: play as four heroes that try to prevent lighthouses from being lit.
Second game: play as two "enemies" (plus two randos) from the first game, and _light_ the lighthouses.
Also: I saw Axel/Lea from Kingdom Hearts in the comments, and I also vote for him.

Is having different methods of achieving a common goal (saving Weyland either via lighting the lighthouses and unleashing alchemy unto the world, forcing it to be rebirth or letting it rot slowly) considered "enemies"?

I don't know, he was a great friend in the Pre-sequel, to the point where he risked his own life to save you and his coworkers on the Helios space station. He was an equally good villain too. Only issue is I'm not sure if it works here since he started as a friend and became your enemy later if you go by the series' chronological order.

How about handsome jack? In bl2 he reveals he masterminded the events of 1, but he your best friend and benefactor in the presequel. Plus most people played presequel after 2, meaning you have to be friends with jack after he killed Roland and bloodwing.
Pre-Sequel is an interquel, so that wouldn't count as that story takes place _before_ the events of Borderlands 2, despite being released after.
That Sage Guy I am well aware of that, that was just a bonus. I was more referring to the fact that jack admitted to orchestrating the events of the first game.
