The Israelis plan was to accack the ship, sink to and kill every crew member. The first staffing run destroyed all of the radios using guided missiles. Fortunely there was one radio that was off line for repairs and was not damaged. The electronic technicians were able to get it operational and get a distress message out before the torpedo boats were able to reach the ship. While I don't discount the possibility that he knew about the planned attack in advance, it's doubtful to me that that was the case. For one thing, from one of the other documentaries on the subject, Johnson apparently was responsible for eventually leaking info about the attack to the press - Newsweek if I remember correctly.
Regarding how he knew it was the Israelis, if the timing of events supports it, it was because the Israelis intercepted the SOS from the Liberty and went into damage control at that point. Israeli government officials apparently contacted Washington very soon after to advise them of their "mistake". So if the timing of those communications supports it, he already had contact with the Israelis by the time he ordered the recall of the reloaded fighter jets.

This was a deliberate attack on the United States Navy. As a former Communications Technician, I went through school with 4 of those shipmates. I got orders to Turkey to conduct atmospheric operations on the Black Sea. This was a complete cover up by Johnson and his cronies in the Pentagon, stuck with the Vietnam War.
