It's because Burns forgets Homer more easily than he forgets most other things because Homer is less important to him than most other things, that's the joke of it.
In the "Who shot Mr. Burns" story, we can see Burns in two conditions. In his normal condition, he clearly speaks and understands everything except the name of Homer Simpson. But then, after getting shot, he temporarily becomes unable to say anything but "Homer Simpson". As if his memory consisted of two separate parts, "Homer Simpson" and "Other stuff", and only one of these parts could be active at a time.
