Doomsday will likely be Time Runs Out, and in that case it’s pretty clearly set up that the universe colliding with 616 in a final incursion will be the Fox universe instead of the Ultimate universe which would lead to an “Avengers Vs. X-Men” but obviously not the storyline of the Avengers Vs. X-Men comic
The MCU takes storylines that span years in the comics and reduce them to 3 1/2 hours. Prepare to be disappointed in your own expectations of what they're setting up.

My money's on leaving it leading up to the big x-men Avengers fight in Secret Wars, only small skirmishes between them in Doomsday. Hulk v. Wolverine will be a recurring thing throughout the movie.
Although Marvel could make a movie pitting the Avengers against the X-Men from Earth-10005 (pronounced "one-triple zero-five"), I don't think that's what Avengers: Doomsday will be.

No, this is the way to go. This is about merging the MCU with previous Marvel cinematic universes and the mutants have been around since 2000. The Fox movies have been retro actively added to the MCU. Mutants have been established, this crossover is begging to happen.
