All of them, actually. The crystal shrines ping on the sensor just like the rest so I either followed the radar into the whirlpool or I just jumped in out of curiosity. It's not hard to spot.

The real secret of Link’s BOTW house in TOTK is that all of the pictures on the walls in the main area are referencing aspects of the Lucky Clover Gazette quest line. Featured are • the Dondons • Magda, the flower lady • Zelda’s golden horse • etc, etc. Not included is anything to do with the Yiga Clan, so if you get a quest from Penn that isn’t referenced in Link’s old house, then prepare to fight.
All of these will either be found by the naturally curious or will be investigated after being blatantly told about it. I got into the Royal Secret Passage via the Castle and found the Horned Statue long before the end at the Sacred Ground Ruins opened up. As for the locations on the Great Plateau, I went there to see how things had changed. Like others said, these "secret and missable" places are some of the most findable. By the time you need to find the Rito Village Chasm you'll have likely figured out the connection between the surface shrines and the lightroots, so your field of search will be considerably narrowed. The only one that maybe comes close is the Royal passage, and that's only if you never visit the emergency shelter again which you probably will. Even then there's the chance of finding the other end at the Castle. Honestly the Kakariko Village Cave was harder to find than the cave at Eventide Island. It's entrance is so small you have to crouch to get in. Contrast this to the hole large enough to get a ship through of which the guy on the island tells you "must be around back somewhere". The Gerudo Secret Club is only locked while the town is in trouble. After you complete that portion of the regional phenomena it can be entered through the door instead of the floor.
I have to admit though, I had to look up the Rito chasm when doing the Kohga quest. I knew it had to be somewhere in Rito Village, but I just couldn't seem to find it.
A pretty well hidden location I found could be helpful too. At the Sturnida hot spring in Hebra, follow the water (or a Blupee) to its source to find a cave. At the cave’s end, opposite the Bubbulfrog’s hiding place, is a tunnel blocked by a boulder you have to crawl through. At the end of that is a chamber filled with white crystals and a variety of mushrooms, including three hearty truffles.
These "secrets" are really more of a miniature puzzle. The game tells you about the areas if you ask the right people and adventure enough, but they never tell you exactly how to get find or, in other words, complete these miniature puzzles. A good example would be the Gerudo Prison, which is also holding a stelae within. You can actually get inside of the prison using 2 methods that I know of. You can equip the Yiga Set so they will mistake you for an enemy, or you can keep walking in on the classes being taught to the youth Gerudo and, with enough attempts the teacher will call the guard and you'll be thrown in prison. You can find the stelae behind you.
@skittle7271 No. I'm actually just giving out helpful information to those who haven't yet found out about this. I also wish to give you a small bit of information too. You should start working on your grammar and spelling. Otherwise, your insults won't be as effective as you hope they will.
2 more ways to get into the prison cell are to walk around shirtless, and to Ascend from a nearby room. In the latter case, when you approach the door and talk to the prison guard, she will actually worry that Riju might scold her because you're not supposed to be in prison. Not 100% sure, but you might also get into prison for stealing Riju's sand seal plushies too often. Oh, and the prison cell is also relevant for a not-really-quest, as you'll find out if you talk to people including the imprisoned dude (you need to talk to him from within the cell).

What they don't know is that there is an additional way to get stuck in gerudo jail, which is to visit the afternoon 'Voe & you' kids class so many times that you end up with the teacher calling the guards on you. It's pretty funny if you read it in a certain context and also makes you think that there are as many ways to get shoved into the slammer as in infiltrating Hyrule castle in Botw
A cool tip, get the lightscale trident and a silver lynel saber horn, use sidon and you have the most powerful spear(and weapon) in the game(154 attack)

Yeah that Rito Chasm, even though I knew what I was looking for and the general area in which to search, I eventually had to comb through TH-cam to locate cause I spent way too much time wandering all over to find it and just never did.

There’s a hidden Korok making it’s own little bedroom… inside the Great Deku tree. It’s so adorable & there’s a quest above that secret bedroom. Double whammy.
Yall want a real secret location? Find a way to get to the depths from hyrule forest park to collect the lightroot there. No hints and no guides. Good luck!
Secret? I jumped in to that whirlpool, the first damn time that I saw it! I just know that in most of the RPGs that I've played, giant whirlpools have often taken me to cool places! I half expected to pop put on the other side of Hyrule! As whirlpools were a travel method in LOZ A Link To The Past! 😺
I never saw the fake Zelda yiga.. I'm guessing it is in the little alcove where the old man sits, at the beginning of BOTW? Because you didn't say where it is.
You can also use the pink-leafed tree and leave a fruit tribute to activate it so that it shows you all the caves in the region. That way you can have a push in the right direction to explore, highly recommended
It's in the Sturnida Basin/Lake Kilsie at the Sturnida Hot Springs, Northwest of Rito Village. Someone already mentioned the cherry blossom tree, which is a good method, but another one is to look for a Blupee. Blupees are often found near caves and will run towards the entrance. If you've got the Sensor + you can set it to "Bubbulfrog" (assuming you already took a picture for the compendium) and that will help you as well since there's one in every cave.
I found a secret location. It's pretty big but hard to find. First you need to complete the tutorial. Then, fall from the Sky Island but avoid the gaps on earth. If you manage to do this correctly you will arrive to a secret area called Hyrule. Gz a**wipe.

There's this secret place called great Sky island there is a tutorial there that teaches you about *looks back and forth* (shrines)

The whirlpools used to be warp points in past Zelda games most notably link to the past.
You know you can get in the Garudo prison from under it where the 3 garudo are sitting there's a couple pots you can break to get behind.

Anyone know where the floating castle is? It’s hidden and I can’t seem to find it.

You can get more powerful with fuse I believe
Use molduga jaw instead, and you can stack bone profiency and attack up buff.
