      Another interesting topic!
One you missed that became part of the game was McRegion also by Scaevolus. It has since been replaced by Anvil, but it was the first optimised world save format. Before McRegion all chunks were saves as discrete files in region folders, which made the world save balloon in size.
On one hand, having the chunks easily found like that made finding and correcting chuck errors easy for server managers, but on the other hand it made doing backups a very long process.

There's another mod that I thought was gonna be on the list, Mo' Creatures. Mojang worked with the creator of the mod to implement the horse into Minecraft, the default horses and the ones from Mo' creatures share the same model but the default ones have a less detailed texture. I also believe they credited DrZhark, the creator of the mod, for helping them implement the mob.

Some other mods that was popular back in the old days, and some less known:
    - Twilight forest (old mod, still exist, adds a dimension, used to be downloaded using Mod loader, time where you needed to put all files in some .rar unstead of mod folder, and deleting META INF)
    - Mo's creatures (old mod, adds mobs, is the inspiration for mojang to add horses)
    - Matmos (adds ambient sounds)
    - shader mods
    - slenderman/herobrine/John/weaping angels mods (horror mods trend)
    - Buildcraft/Industrialcraft (some of the first tech mods)
    - Biospheres (old mod, adds new world gen)
    - Better than wolves (now known as "better with mods" in 1.12+, very old mod)
    - Orespawn (iconic at his time)
    - morph (allow you to transform into any mobs and steal their power)
    - Applied energistic, revolutionized all tech based modpacks
    - More creeps and weirdos (very very old mod, adds wtf mobs.... this mod was never updated until 1.15. Is now called "more creeps")
    - lucky blocks (created a HUGE TREND)

Evil Minecraft by Evil Notch is what inspired the Jungle biome. Mo' creatures was a hugely popular mod that inspired Minecraft's horses. Also, industrialcraft and buildcraft had huge impacts on modpacks. There were also some other huge mods like Tinker's Construct (which might've inspired mending and connected glass textures), Applied Energistics, Openblocks, Computercraft, Hardcore Questing, Ars Magica, Thaumcraft, and more. Also, another common UI mod that had many successors was Journeymap.
Edit: Also, Chocoquest was a popular mod that probably inspired many other dungeon-based mods.
Edit 2: There was also Divine RPG which added a whole ton of mobs and new dimensions, along with new progression systems. There was also Orespawn, which made the game absolutely bonkers and was relatively popular.
Edit 3: A few other popular mods were Biomes of plenty (which inspired many more biome-adding mods), Tropicraft (which was similar to the aether in what types of things it added), forestry, pneumaticraft, Ender IO, Galactricraft, and probably a few more I'm missing.

Better dungeons/ Chocolate quest was very iconic back in 2012 in versions 1.1 to version 1.6.4. A dungeon mod that set it's self apart from other dungeon mods by having massive dungeons around the world with unique mobs in them with new bosses for those said dungeons and theres different factions for the dungeons like pirates or walkers. The mod also has a lot of items used for adventure like a hook shot allowing you to shoot webs and cling to ceilings or walls and cloud boots that allow you to jump higher and can't take fall damage. The mod is still impressive nowadays and existed since the minecraft betas in 2011 but it mostly modifed vanilla dungeons back then and all the other new dungeons were added in later versions. The original creator of this mod "Chocolatin" disappeared off the internet in May of 2016 shortly after making a post on the chocolate quest wiki saying he was working on a 1.9 version of the mod. The original mod sits a 1.7.10 right now and hasn't had an official new version since September of 2015. In mid 2018 though Chocolatin's friend ArloTheEpic (The community manager of the mod) started a revival project for the mod to recreate the mod for 1.12.2 adding in stuff from old versions of the mod and more, It goes under the name Chocolate Quest Repoured and is still being worked on for a full release. The mod is in it's alpha stage right now so it's playable and it has a page on curseforge: www.curseforge.com/minecraft/mc-mods/cqrepoured
The mod is still no where close to being completed and they have to recreate the mod from scratch with new textures, models, sounds, and coding because simply porting the mod would be illegal in their words.

You forgot the single most useful feature of the Too Many Items and kin. The ability to look up recipes! No more constantly referring to the Minecraft wiki! This is even more useful when you have other mods installed that add many more recipes on top of all the vanilla ones.
Later variants also let you look to see what recipes a given item is used *in*, and how items are obtained or used without the crafting table, such as through smelting or found only in dungeon loot, or where a given ore generates. This is especially useful in a modded situation where maybe you have some magic tree that only grows the End, and you need to use different mod mechanics to turn it into a wand or something.

It basically introduced a new game mode which consisted in creating machinery capable of both farming and multiplying your resources, something that in turn allowed you to undertake the more taxing but powerful machines of the mod, all in a gameplay loop that ended in you blowing up your world out of running out of things to do or lagging it beyond believe in like a month, maybe less. A trend followed by a lot of other mods like EnderIO, Actually Additions, Immersive Engineering, Minefactory, and Thermal Expansion... Just to name a few.
