I'm one of the authors (p4wn3r) and it was I who did most of the routing. I could do some live commentary on it. I don't have the patience to write everything down. In any case, I do remember the main ideas, but it's an old movie, so the reasoning behind some decisions are probably lost forever. Although I'm biased, I think this is still the best pokemon run ever, because the glitches it uses are simple, so it forces you to use all resources available to complete the game fast. The major discoveries after this run, while making it possible to do 151 in real time, were more about programming skills than gameplay skills imo.
I wouldn’t catch MissingNo or any letter Pokémon at all. If you do, it’ll slowly mess up the game’s sprites until the save data gets too corrupted to play and is automatically erased. Encountering one of these adds 255 of whatever is your 6th slot item after the encounter, so you could potentially get infinite master balls and be able to immediately catch any Pokemon you find.
In the yellow version, the ones you can't capture are the Pokémon from the rocket team and the ones you couldn't capture. Koffing, wezzing Ekans, arbok Meowt, Persian Weedle, kakuna, Beedrill & Raichu. And the trio of elemental fists, jinx, Magmar, Electabuzz. The rest can get them all, because some NPC exchanges it for you or look for them out there. And to tell the truth it seems like it's the same amount and I think you'd need both games to get those remaining. Beedrill's group did it on purpose because he didn't capture the Weedle in the series.
