You could spend hours if not days on fettling the bonnet only to find it's out somewhere else. Even my car sometimes when the passenger door is opened there is a slight grinding noise, opening and closing the bonnet (I close by pushing it down from the two vents) resolves the issue. Could be caused by the stresses and strains of being on the road, nothing is loose or looks out of align. I think you are right to leave it. As for the liner? I would put in a required part in all respect. R & SVR versions are much more expensive!
Looking at the newer F-type's I'd say a big reason they updated the front design was due to alignment issues. If I find some used liners' I'll swap them out not sure why some have the front vent it put's crap straight into the front bumper.
