I've dealt with pretty much the same door glitch in my own world. My problem was that I forgot to remove MalisisCore along with Malisis doors. If you have it in and remove it then the doors should all return to normal.

u can use cosmetic armour mod 'c' by default to hide the Armour and make it look like other stuff
