So to clarify some things. Yes, Maria got shot thus fatally injured by a GUN soldier who was trying to prevent her from ejecting Shadow's pod to save him. It is indeed 50 years later for when SA2 takes places and Shadow has a hidden agenda to take revenge for Maria to destroy the planet which Eggman is tricked by in thinking Shadow is helping him to rule it by using the eclipse canon which a demonstration is shown via destroying part of the moon (Sonic's world works differently what with loopy loops and such so don't question it as yeah technically earth should be dead regardless lol). In the final story of the game Shadow is content with the arc crashing into earth to complete his goal (which yes he was willing to die to see the injustice that happened 50 years ago not go unanswered), Amy however asks for Shadow's help to work with everyone else to save the planet and she triggers a word in Shadow that makes him remember what Maria's last words truly were in wanting him to protect earth/humanity (when both Shadow and Gerald were captured Gerald after the loss of his research/colleagues and most of all his granddaughter sent him over the edge that he felt like he was hearing voices and thus going insane and so in revenge for the government doing him dirty he also implanted a false memory into Shadow for him to destroy humanity and the creature popping out of the arc is the prototype of the ultimate life form which he also programmed to have it connect with the arc on a collision course to earth, btw Gerald got killed via firing squad for government to cover up Project Shadow, but yeah his last words are chilling and you can tell he lost weight which goes to show how inhumanely he was done.
Next is Heroes which yeah Shadow turns out to have survived thanks to Eggman who begins by creating Shadow androids behind the scenes. Rouge comes along to find Eggman's secret treasure which turns out to be Shadow who has lost all his memories and Omega was kept to guard Shadow much displeased that his potential is being wasted and the trio form a team as Team Dark to find Eggman.
Onward to Shadow's game which last story/true ending shows us Black Doom has some power over Shadow to put him in a standstill because his blood flows through Shadow which is in fact the very reason why Shadow is the ultimate lifeform and why the prototype/biolizard was a failure due to missing that component (which Gerald made a deal with Black Doom to help him in Shadow's creation for the ultimate life form which was also done as Gerald wanted to find a cure through Shadow to save his terminally ill granddaughter who couldn't leave the arc as if she was brought to earth would have died). Gerald having worked with Black Doom is part of why the government was getting paranoid to put a stop to Project Shadow due to the rumors that the doctor was working with an alien, but yeah Gerald never truly intended to honor his part of the deal with Black Doom and thus is why he created the eclipse cannon attached to the arc as a means of destroying the black comet which is part of Black Doom's plan to as you expect with alien overlords for horrors on earth/humanity. In the recording that Gerald had left for this information as it takes place before the government cover up which goes to show the doctor always had good intentions and just wanted to benefit humanity with his research and Maria was still alive in it telling her grandfather both her and Shadow will protect the planet which is what breaks Shadow free from Black Doom's control in keeping his vow. Shadow now remembering his past if not most of it now apparently content of reclaiming it is on the arc says to himself "Goodbye forever... Shadow the Hedgehog" throws a picture of Maria and Gerald as though he's leaving the past behind him as he departs from the arc (that line is controversial meaning behind it which I'll get into next game)

Then got Sonic Battle for the gba a much overlooked game that is canon but some people thought it's on a handheld and it's what appears to be a spinoff fighting game so not important. So hahaha how wrong they were, basically after the events of Shadow's game the orange robot is a Gizoid who later is Emerl named by Sonic who found him on the beach a clean slate who Eggman formerly found due to the robot's connection to his grandfather (who the departed doctor didn't create Emerl but discovered him from ruins from an ancient civilization) as another means of trying to take over the world, but the robot isn't responding to Eggman and thus he deems it a piece of junk and throws it away but does keep some data from it in making copies of that will obey him (but don't quite reach the heights of the original much like those Shadow androids who show up in the prior game so you can already see Emerl in a way mirrors Shadow and we also learn the robot is known as the ultimate combat weapon due to its ability to copy fighting/weaponry moves and the robot has shown itself as destructive as Gerald found out in researching it on the arc (why it was very cool to see Emerl appear after all these years for how it apparently went down as shown in the upcoming animation Sonic X Shadow Generations: Dark Beginnings for the teaser we were shown) once the Gizoid is put a stopped to Gerald had put in a failsafe for if Emerl is rediscovered that upon getting the Chaos Emeralds to bring him back to full power that the words will give the robot a way to become peaceful being if recall right "bring hope to humanity" which yeah Gerald had programmed both Shadow and Emerl with souls to that of his grandaughter Maria so that they can have free will (which is also why back in SA2 if Shadow was truly all the way reprogrammed with that false memory for Gerald's revenge he wouldn't have bothered saving Rouge since everyone was going to die anyway so his conscience/free will slipped in even before remembering Maria's true wish for example). Anyway, Shadow wanted to destroy Emerl due to the destructive nature of the robot (we dunno if he remembers the robot or just subconsciously aware that it's dangerous, but yeah later on for his story episode Sonic tells Shadow that Emerl is nothing like that and even hearkens back to Shadow's role in SA2 with his being the military's top secret weapon in comparing him to Emerl that that isn't all there is to them and that they have hearts especially after Shadow's sacrifice to save the planet when he had initially wanted to destroy it in showcasing one which Shadow responds that was for Maria and Sonic doubles down on it as exactly his point as to the both of them having good, but Shadow asserts that no they are both weapons and if the people of this planet ever want to know peace that they must destroy both Emerl and himself which Sonic is shocked by Shadow's own disregard for his own life which showcases Shadow's mindset after the fallout of his game in now remembering all if not the majority of his tragic past and he's struggling in moving forward from where to take it from there so when people thought he was fully resolved to move on from his throwing the picture and saying goodbye to himself in leaving the past behind him they were wrong as now it takes more meaning that he was in the state of mind of being suicidal. When you also take into consideration how much Emerl mirrors Shadow that the robot's existence is what is prompting Shadow to make the call to end the both of them for the good everyone and it does make sense for Shadow to be in this depressing line of thinking because he was so very close to destroying the planet for revenge in line with Gerald after being driven to madness and Shadow's own part of himself that wanted to in having almost forgotten his promise Maria to protect them and so having a reminder of his past transgression through Emerl is what makes him fearful and again knowing full well of the robot's destructive dark side (not to mention he was suicidal given the revenge plan from SA2 and in one of his own alternate endings in his game of the two semi hero endings one of them heavily implies it as he calls out he never should have been created and Vector trying to him "don't go there and that he could be..." likely going to say savior/hero but dramatic effect for why doesn't finish) as that alt ending closes. But yeah, Sonic tells Emerl to go with Shadow to discover the truth about himself and that's where they learn of Gerald's intentions for them and for Shadow himself to move onward for his purpose.
And yeah Shadow's last game of real narrative note was Sonic 06 with Shadow finding it in himself to work with GUN especially given the rocky past, but he does so as the best means at the time to protect earth in honor of Maria due to resources/intel which goes to show his growth as he also knows the military of the present is not the same of the past government. The big bad Mephiles being brought forth by Shadow's shadow to looking like him lol and he tries to coerce Shadow to join him on because it turns out in the future that humanity betrays Shadow again (we see a what appears to be a sealed Shadow or could be dead body but they use the former for sealed but yeah Shadow's expression is that of shock) and that Mephiles tells him he has every right to want justice for what they do to him as because the future turned out apocalyptic humanity wanted to search for whoever was guilty and they go with Shadow because he's the ultimate life form as surely the powerful is to blame for all of this. Shadow rejects Mephiles' temptation (I use this phrase because Mephiles going off by his name even for the devil especially since Shadow from his inception and the marketing behind SA2 with hero story side for angels/heaven and dark story for devils/hell, chao affiliations for how they're nurtured included and as mentioned I think he's dead in the future as seems very Jesus put on the cross as it were vibes. But yeah Shadow tells him he can do alone, Mephiles says that "You would forgive this folly then?" as he gestures to the fate of his future and Shadow resolutely tells him "I determine my own destiny". Shadow learns from Omega that he's the one responsible for sealing him which Shadow looks hurt by as both the robot and Rouge are the closest ones to him (Mephiles had told Omega he was created by humanity ergo Eggman and that he had proven why he was the one to do Shadow in the future as his doing plus ya know he was the guard for Shadow when Eggman found his body so the anti Shadow measures make sense but anyways yeah he might have gotten reprogrammed by humanity to take down Shadow in the future) Rogue mentions how this so unfair that humanity would do this to Shadow despite all he's done to protect the earth and Omega brings up as mentioned prior how powerful threat = enemy as really that's sometimes all it takes given Shadow's own history with the military under their assumptions and as Shadow is about to leave Rouge tells him to always remember that even if the world will turn against to know that she'll always be by his side and to remember that and Shadow says that he will (very touching moment) and at the end part of his story as Team Dark is surrounded by a bunch of Mephiles. Shadow takes off his inhibitor rings going into full power against the army with his two comrades beside him repeating his resolve to Mephiles from earlier that "I will fight like I've always have" and yeah that's been the apparent finish of his character arc just that ya know 06 got deleted from the timeline but the events did happen given Crisis City from 06 is in Generations and here's to hoping in the X Shadow Generations that Mephiles makes a return as a boss.
