If you play the game it will explain some of your question.. I can answer something that I know.. 1. Pyra and Mythra became Pneuma Aegis core crystal again and became fist of the end.. the thing that matthew uses as gauntlet the entire game.. It's literally shown there man.. The reason they became Aegis core crystal again maybe the same as Ontos / Alvis and normally handed on by Nia it's explained Nia give something to the city.. If you want to know why Pyra and Mythra not exist as a person.. It's highly because of Ontos / Alpha influence.. Alpha is the mediator of the other two Aegis crystal so basically they somewhat in control towards them in Aionios.. 2. It's hinted very highly in the side quest they are just dead or just not get send to this world.. Even the existence of Liberators is questionable.. But it's cannon they actually have relation with Moebius and have a cease fire with them.. There is some theory that they are still in the castle when the world collides so they survived like the queen of Keves and Agnus.. Or they are previously just a moebius and that's why they didn't age.. 3. If you play the game there's a mob character name Georgie in the canteen that have golden hair and golden eye like Mythra.. And she actually getting along with Rex in the kitchen.. Maybe that's her children.. 4. Yeah we still have no Idea how Noah and Mio came to be separated from N and M but we know it's Matthew fault because he mention it himself in the Ending 5. Alvis is Ontos and it's pretty much explained he can do whatever he wants in Aionios with his body..Posses someone.. Change gender.. Make wings..Split into two EXC.. and the shape of monado didn't really matter because even A's monado is pretty much have different shape.. 6. I don't think it's even change N that's much but it's shows N still have a heart even as Moebius and that's maybe the way Matthew split him into two.. The reason he did what he did in the chapter 5 in main game is totally just a jealousy toward himself because of M and Mio.. And it's actually became more clear why he decided to merge with Noah in the end of main game.. 7. Yeah they totally forgot about X and Y so sorry I can't explain anything.. 8. Z pretty much still unfixable man.. he will always be shallow no matter how story goes.. 9. It's already explained in this game Ontos or we can say Alvis/Alpha/A is the core of Origin because of Shulk involvement in the creation of it so they are directly involved in Origin creation and management of power.. It's explained by A to Rex and Shulk and even shows flashback Shulk found and holding Ontos core in his hand.. 10. Yeah I think DLC is rushed because they set up something with the Queen but it doesn't happen at all.. Or maybe they just get cut because they didn't even make it to be to long..
a couple of those complaints are valid, i do wish they went a bit deeper into the alvis stuff, but also some are just problems with the main game which the dlc didn't really set out to fix. some of the lore stuff here is already explained, for one the monado at the end of 1 is meant to be shulk's, the same as zanza ad meyeth had theirs. why is alpha using the monado one?recognizability, that's literally it. the wings are a sign of ontos' power it seems and remember that alvis is the one who bestowed that power in the first game. the wings seemed to have been their power first. honestly whoever mythra's kid is doesnt really matter imo, and ngl i didnt feel the need to find out what happened to the other past party members. clearly they're not here or dead, and going into detail about them dying wouldnt really matter since the end of 3 means it would be reversed. N felt pretty much the same. he doesnt seek out or hold a grudge against any of his family members but also doesn't care about them including whether they live or die and was mostly just acting on z's orders to stop alpha. and while this is more of a personal one than an objective thing i think people cant find a flaw with, the worlds coming together is fine honestly. they hinted at it at the end of 3 and while yeah we could've maybe had more of an explanation ultimately it felt like it was meant to be more emotion/thematic based, something we're more meant to feel than think about. doesnt work for everyone of course but i think i would've also been a bit miffed if they'd made the answer really complicated and jargony like they did in 3 sometimes

Yeah I felt like I had more questions than I got answers lol
Oh good to see some of my questions actually were answered
final malo y sin ningun tipo de explicacion de las cosas, sintiendose como que nos estafo monolith
