The skeletal form of the mother represents Nyx with Thanatos in her arms. It always confused me and creeped me out, but it is less creepy knowing that now.
It's highly syncretic imagery as with everything in La Mulana. The original was clearly Madonna and Christ, while this version went for an ambiguous approach. If there is any specific story concerning a prominent mother-son relationship between Thanatos and Nyx, or any particularly imagery in the Mother battle concerning the two beyond "dark mother holding deathly child", I'd be interested.
I honestly saw that form as an attempt to guilt trip you, possibly not being aware enough (considering she's been dormant since the time of the Philosophers) to realize that you're not one of her actual Children. "How could you do this to me? You're my child!"
After going through Hell Temple (and all the other bs La Mulana has to offer), I was so done with the game that this song felt like the music to my spiritual boss battle to continue playing. Very satisfying finally nailing that boss, though -- and without the gun, at that.

If you just write the song into a program like Anvil Studio, you can examine how the notes are used exactly and what techniques and subtle instruments are important. Also, for a much more accessible version of that, you could get an RPGMaker game or RPGMaker itself and put its music into Anvil and it would be really easy to interpret.
