The only reason why Shadow was a villain in the first place was because he was consumed by his desire for revenge. Shadow isn't actually evil by nature.

You're confused about a couple of things so here's a couple of things to set things straight:
1. Gerald Robotnik is Ivo Robotnik's (Eggman) Grandfather
2. Shadow is still fast without the shoes but not as fast
3. That Thing robotnik was looking at was The prototype before Shadow the Biolizard
4. In sonic movie lore the Chaos Emeralds were one big emerald called the Master Emerald😂
5. The person at the End is Black Doom, which Gerald got the DNA sample for shadow from

About the movie Chaos Emeralds.
They weren’t the Master Emerald. Just inside it.
I am pretty sure Knuckles restored the Master Emerald by fusing its shards, after the Chaos Emeralds were taken out.
So the ME was more of a container for them.
The fact that he bothered to take it instead of throwing it in the trash most likely means the ME is still powerful without the Chaos Emeralds.
In the game lore, Black Doom is the leader of a race of evil hiveminded aliens known as the Black Arms. Gerald Robotnik had made a deal with Black Doom: in exchange for Black Doom's DNA, he would collect the 7 Chaos Emeralds and have them ready by the time Black Doom would return (which would be 50 years from then). Gerald then used that DNA to make Shadow. However Gerald did not want to give the emeralds to Black Doom, since Black Doom is evil and plans on turning humanity into a food source, So Gerald built the Eclipse Cannon so that he could use the emeralds' power to destroy the Black Arms when they return.
G.U.N. didn't view Shadow like a living creature, they viewed him more like a weapon.
In the game lore, The Chaos Drives had different powers depending on its color. Green is speed, Purple is flight, Yellow is swim, and Red is power. They primarily have two uses. One is as a power source for many different types of robots. The other is to increase the stats of Chao.
For a fan made movie, this was so well done. It's so heart-breakening watching Shadow so desperate and impotent😢

In the game lore, The Master Emerald is a separate emerald from the Chaos Emeralds. Its power is to control and neutralize the power of the Chaos Emeralds. It's also what keeps Angel Island floating. Knuckles is the sole living guardian of the emerald.
In the film's lore, the Master Emerald was created by Echidnas, so we hope to have an angel island

I think it's been explained in the lore at different parts that shadow's raw speed is equal to sonic's but he is unstable in his ability to control his speed, just like he is unstable in his ability to control his chaos powers, which is why he needs both the air shoes & the inhibitor rings, respectively. The air shoes give shadow better control and maneuverability to he can be efficient with his speed despite being unstable.

shadow is canonicly slower but he never takes his anklebands off if they have the same effects as his wristbands then hes waaaaaay faster
Canonically Shadow is as fast as Sonic, all official sources states that his speed is equal Sonic's. And technically Shadow is faster because he can teleport and stop the time.
