But he felt disgusted by Hajime as he saw him like any other mediocrity, especially as he saw a creepy reserve course student in him who wanted to be one of the ultimates . (spoilers) So maybe he saw these two as different people since Izuru and Hajime didn't share minds. Hajime was artificially reconstructed into Izuru, destroying his mind in the process to the point where it wouldn't have been recoverable (except Izuru has like godlike power and managed to recover Hajimes mind by himself). And that's why even though Nagito knew the truth about Hajime, he still saw Hajime as just a skillless person, a shell to be inhabited by Izuru so to speak.
