They ended up choosing the most radical method despite the head of operation's initial objection who preferred sabotaging the fuel tanks instead by lacing them with a fuel-eating bacteria. In the end, this violent method was probably chosen to ensure that the boat was sunk for good, and an explosion also works well to erase any compromising proof.
