The organ was purposely changed to be part of the background, as in liturgical churches, the organ is not the center of attention. The organ exists to serve the liturgy, where the attention is on the proclamation of the Word and the preparation and sharing of the Eucharist.
Actually, his wife, Arvella, had a bit to say in the choice as she was actually a skilled organist herself. The one who was consulted on this was none other than the great Virgil Fox. I am sure he understood acoustics quite well.
