That's some good detective work there. I have seen the axle housings bent where they stress the snap rings. Being around manure you will always get something in the bearings to corrode them. Re cutting the groove and shimming is the most common way to fix. Turning is when the axles are most likely to pull out.
Trenton my family has a new holland skid steer the same one you guys have and it has 11,000 hours and we’ve replace all the axes at least twice and we’ve replaced every part on it and it’s had 6 water pumps

A clean machine is a mean machine 👊 Pretty sure John Deere Skid Steers never have bearing problems😉
