After drilling the holes you can get a brush on touch up paint and apply a good thick coat. let it dry and then attach the spoiler. this would minimize the possibility of rust.

Your Honda dealership has paint pens. I guess it cost around a dollar or two. It has 2 tips . The paint tip and a clear coat tip. Some dealers will give it to you free. Or you could get it from a paint shop. You can find the paint code of your Honda on the driver side B post. For example, NH737M is polished metal metallic, which is the metallic grey Honda. To be honest the color do not matter as it is covered. Yes, the installer should have painted the drill hole. Good catch.
This spoiler installation is too complicated and looks damn ugly. There is another spoiler with led light strip on ebay for 50 bucks that's a direct fit to the 07-11 CRV. They use hooks in the place of screws to hold the spoiler onto the wing, pretty brilliant. You just need to drill one hole on each side and the location is already marked along the inside top edges of the rear door. As a matter of fact the holes are already half drilled, I only used a hand screwdriver in the entireprocess. The led connection is also a breeze, you just need to unplug the rear door light and connect it to the spoiler's led cable. Honda showroom is a rip off they charged $175 + Taxes for the spoiler and $250 + Taxes for the installation. The spoiler they showed was the ugly one as seen in this video. I managed get it done all at $50.
