Not in the original, no. From crash 2 and onward (including all the remakes) they do count, but you can also redo the bonus levels as many times as you want.

Some amazing moves pulled of first time there, well done indeed ^^ (And I've never seen being saved by the bonus round before, either!) One thing of interest, though useless to speedruns - I'm fairly sure that the 2%-per-level you mention is awarded on completing a Tawna bonus round. So if you completed the bonus round in The Lab you should see the % *shoot* up as you're awarded the % for every level up to and including The Lab. Kind of unimportant since you get shot to 100% once you've got every gem, though :-)
Japanese version, presumably because of the alphabet differences switched to a bomb icon for the TNT boxes for crash 1. Not the big TNT for ripper roo though…
Woof. I don't like what the Japanese game studio did to this game. The bomb symbol on the TNT crates and the voice overs are terrible. So that's what happens when a western game gets localized in Japan. Ouch. I appreciate the speedrun though. Thank you for this great run.

Rex is wrong. Dying, respawning at a checkpoint and backtracking to get boxes will indeed get you the gem.

Bonuses do not count for the gems, but you must beat the levels with all boxes and without dying
