I don't think your bottle storage has as much capacity as it should, since the top and middle row don't get emptied. This should be an easy fix with just turning around the middle row, so the hoppers are on the opposite side. The chest pattern you have is that of an end storage and not of an intermediate silo

Brewing system still works in 1.13.1! Of course, turtle master and slow falling potions have been added, so the system will need changing if you want to include those. I think I'd rather just swap out slow falling for leaping and if I ever need to brew turtle master or leaping potions I'll do that slowly with another system. Edit: Still works in 1.15.2 Edit: Could you possibly do another world download with the features you showed us this episode included?
It's probably not a good use of AFK time, but you could hook up the brewing system to an array of afk fishers, that produces water bottles. It could be a good auxiliary system.
You can use brewing stands to sort out filled water bottles as they're the only thing that comes from AFK fishing that can enter brewing stand from the side. They're way too rare of a catch to be of any use (0.5% or 1-3 per hour) but you can use this trick to prevent occasional water bottles from clogging up your afk fish farm storage.
If you have a block above the shulker so they HAVE to break the box to get into it (it won't open because it is dispensed upright) then you can do it how you wanted ;)
Eta's design is really excellent. I built it casually by myself on my new 1.13 server in just a couple days, even with very little infrastructure in the world yet. Works without modification in 1.13 and was really easy to debug (and hard to get wrong in the first place because it's so simple). For a small server, we'll never need more.
You made something wrong, the top and middle chest of the bottle storage arent going to be a functional storage. There isnt any way of sucking the bottles. Hope i help

What happens if empty bottles fall in the water bottle storage by mistake? It would probably take a while to clog a hopper which drains into a brewing stand, but this could potentially break the brewer eventually.
Ok, this design seems like a creative mode design, you can make it in survival, but there is no practical use for such a large contraption and it takes a lot of resources and time to make,design and build. I have been doing some exploring and small builds to "play" with different areas of the survival portion of the game, a lot of the huge designs are cool, complex and fun designs, but not technically useful in the game itself. Really cool design, if I ever find a map seed with actual resource veins and decent amounts I can consider building this for funz. Shaking my head at how difficult it has been to find actual veins or resources, instead of the little bits hear and there, lol that I need to use stone and half an hour of wasted digging in random directions to find. I do not use glitches to find the ores, I have tried lots of methods, never found more than 10-20 and most gets used to make tools that break anyways lol.

What about taking water out of a cauldron with a dispenser and glass bottles? Probably doesn't work, but I'm pretty sure you can autofill a cauldron with a dispenser.
here's how they can fix it without actually coding anything complicated: just make it so that if you drop a glass bottle into water or a cauldron it fills up that's the lazy way though, but technically it's "dispensing" a filled water bottle :P

It was said before they are not going to update for a long time since it would break alot of their machines, like the duping of TNT is fixed in 1.13 and they need that for their quarries.
What about duping the water bottles like the shulker boxes so that they stack, cheating I know but let's face it, you are making 18 witch farms with full perimeters, the empty bottles are not the problem.
the bottle situation isn't so bad, that I would use duping for that. We only use duping and other cheaty stuff if we feel it totally kills the fun for us

The top two rows of chests in the water bottle storage area look like they don't have hoppers pulling bottles out of them so they're useless currently

Why not? The dispenser should always eject past the water, but the player might drop bottles or even other items by mistake.
I think if this were to be a problem you could easily make a water bottle sorter by feeding them into a brewing stand before the storage silo.

it's not completely trivial to make it work with more ingredients, but it's possible to make a similar system
