The T3 Ore Extractor can actually mine Sulphur anywhere on the map, so you just needed to move it to within range of your Auto-Crafter for Fertiliser.
Although you can get bonus items depending on where you place them (not at your base but including all of the other places you tried), Water Life Collectors always collect all three Phytoplankton.
I have heard that updating the version of Planet Crafter can reset parts of the save although I don't know whether that's what happened to you.
The Plant Volnus is one of nine static instances on the map but you can find more in procedural wrecks. Speaking of which, they're also a better source of Terra Tokens than trading but if you want to continue to sell stuff (Pulsar Quartz is now your best product as Fusion Energy Cells take too long to craft) then turn auto-launch back on if you want the Drones to be able to fill it up.
Hopefully you'll put more fish in your T2 Aquarium as per fish it produces over 16× as much Animals as the T1 Aquarium does.

Don’t forget the gold chest on top of that ship by the original area

If you upgrade to the T2 storage lockers, you'll be able to sort your items much better.
