It's called kiai-jutsu. The purpose is to control the opponent's ki, as well as add more power and focus to the techniques. Soke Hatsumi talks about it in 'Ninjutsu -History & Traditions'. My guess is that Soke and the Dai-Shihan are using internal kiai when applying their techniques. Hope that helps!

And lastly the breathing is directly focused on the point of the attack, ey, ya for attack and to for defence. Ninpo has many direct explanations, and more hidden kuden. It is a beautiful nasty art. Remember nin is the propagation of peace. Yet if an attacker intended to victimize a ninpo practitioner they will quickly find themselves to be the victem instead.
