The Puzzle basically granted them a luck boost in dire situations. By the end of the series though, their will was so strong that they were able to will specific cards to the top of their deck as needed.
I still call bs that Yugi won that duel. That was the end of Yu-Gi-Oh for me. I never cared about the stupid kid. The Atem made the show worth watching.

It's his future self freeing his past self to become his future self, after he spends some time in the afterlife of course with Pharaoh Seto there. The past self is able to help the future self to mature to become a better person, hardened, toughened to follow any path they choose in life. Where his past self rescues his future self from loneliness as all Prana (Yugi is a Prana he just was never connected to them, just like Seto) have chosen lives of hardship, Atem chose Yugi's life of loneliness when he reincarnated and that life of loneliness could only be bear for so long until he gained the wish for completing the puzzle to be able to offset that loneliness: Unity. While Pharaoh Seto chose Seto Kaiba's life of adversity and overcoming it all, Seto saw the risks of Shada/Shadi's Prana plan if they ever force Yugi to call forth his past self from the afterlife which is most certainly a guarantee in blocking ascension because they would have saw it failed before it even began with seeing Atem being called forth to deal with Aigami, Mahad would be the witness testimony. Seto himself is the backup plan, his intellect and way of gaining knowledge to underpin key factors of things even magic allows him to work around problems for their afterlife plans with his Duel Links project which later became his other project that effectively countered the Prana's abilities. Pharoah Seto prepared and set things in the past to help his cousin gain peace after he learned about how Atem sealed Zorc. Yugi Muto's existence is an anomaly, a flux, for if Atem doesn't reincarnate then Yugi shouldn't exist and thus the Puzzle shouldn't be completed and the Millennium Stone isn't completed which means the Ceremonial Duel shouldn't exist if Atem won. Fate was playing all its cards on Atem to lose the Ceremonial Duel so things would be set in stone.
