For those who don't understand his origin story, here is a summary:
Story:
Jacob was born in Rome, Georgia to abusive parents. He often fought his dad, and occasionally John. Despite this, John and Joseph looked up to him as a protector. Him and his brothers eventually were removed from custody of their parents and moved with their adoptive parents in Hope County, Montana. Despite his adoptive parents treating him better than his father, he was still a troubled kid. In his teens, he was sent to the Phychiratric Hospitial (the same Hospital he brainwashed Rook.) and despite his behavior, he was given positive feedback for his leadership and honorable personality and was later released.
At 26, he joined the U.S. Army 82nd Airborne division as a Marksman and fought in the Gulf War. He says he was present at 73' Easting and Battle of Khafji. He was wounded and decorated with medals multiple times. However, him and his brother-in-arms, Miller, where shot down in there UH-60 Black Hawk helicopter while on patrol. Jacob and Miller were the only survivors and were forced to retreat from the enemy. The nearest base was 200 kilometers from there position, with no radio, they were left with no choice but to travel on foot. They were lost by the 3rd day and by Day 7 they ran out of rations and water. Miller became unable to walk and enemy soldiers were getting closer. Jacob killed a sleeping Miller and canabilized him so that he could survive.
It is implied that he also fought in Afghanistan when he was still in service.
His reason for leaving however is unknown.
Jacob is first seen in the church of Joseph accompanying Joseph with Faith and John. He aquired Staci Pratt after the helicopter wreckage and put him under his control through brainwashing. Going by the motto "Cull the heard" and "The weak will have there place". He kidnaps the deputy multiple times to finally complete the brainwashing and triggers it through a music box playing 'Only You'. The brainwash kills Eli but after Deputy is given a second chance by the Whitetail Militia, he find and kills Jacob, revealing an anoymous warning. Freeing the citizens in the mountains. Jacob will be held a ceremony by Joseph and depending on whether John or Faith are still alive will be seen there. If Deputy chooses to Walk Away, he will enter a truck with Whitehorse, Hudson, and Pratt leaving Joseph and the "blissed" resistance. Whitehorse vows to the 3 that they will flee to Minisula and come back with the National Guard to eradicate Eden's Gate. Whitehorse tunes the radio which plays 'Only You' triggering the brainwashing yet again as Whitehorse looks in horror at Deputy as the screen cuts to black. It's assumed that he kills them under Jacob. Revealing that his "You have no fucking clue" warning was that in the end the Resistance would end up defeated and Deputy's friends (Pratt, Whitehorse, Virgil, Hudson, and Burke) would die regardless of what choice he made.
Personality:
Jacob is a represention of Lucifer, or the Devil in the Seed family. Because of his ruthless nature. He says words like "fuck" more often compared to his family and has no problem in killing Whitetail Militia if they are percieved as 'Weak' or rebellious (although not as sadistic as John). He even questions if Joseph really speaks to God. Meaning he is the most 'human' in the of the Seeds. Because of this, he also tells his followerd the truth behind Faith and why his leadership is more important than her's. He is a skilled marksman and trains cult members and provides the security for the family. He blames himself for Rook's actions, however. He sees the apocolypse by warfare (presumeably from PTSD) As he compares America to Rome, Babylon, Germany etc. as fallen empires. Claiming that one day America will fall. War after war, the world will be closer to the edge to Hell. (Which it does since the bad ending is WW3) He has an obsession with meat, specifically rare, possibly from cannabilizing Miller. He is scene in loading screens with the infamous knife he carries with a hunk of meat on the tip, refering to Miller.
He wears a blue jeans tucked in with laced boots (homage to military style of clothing) and a Army jacket that seems to be a parody of the Desert Camoflage Pattern tri-color (standard issue of the U.S. Military in the Middle East from 1995 to 2008) that shows off his 82nd Airborne patch. He also has dog tags which Rook takes after his death.
His knife resembles the U.S.M.C. M9 Bayonet.
He carries a MBP.50 Sniper Rifle in the game, but in Inside Eden's Gate he uses a AR-15 Carbine and Colt M1911A1 pistol.
Jacob's story of wandering the desert in Iraq is possibly a reference to the Temptation of Christ. Which was a narrative from the Bible where Jesus was tempted by the Devil in the desert for 40 days.
His jacket also incorrectly displays his first initials before his last name "J. Seed" , the flag patch is also facing foward rather than reverse, and his jacket camo pattern resembles the Desert Tri Color pattern, which was rare during the Gulf War, suggesting he also served in during the War on Terror.
But it's more accurate than Dennis' Marine Corps jacket in Far Cry 3
Him being a Marksman stranded during the Gulf War was possibly a reference to the movie Jarhead, whose main character was in similar situation in the war.
By far, Jacob is the most interesting villain in the series.

The poor ptsd soldier was forced to eat his friend to survive since he and his friend were really far away from base camp and he had to eat him if he wanted to survive

After shooting Jacob and were on the cut scene with his death we should have gotten a knife battle both you and Jacob pushing the one knife closer to each other until one of you die it would have been cool especially the fact he’s a military trained antagonist

Second phase of the test is when we get captured the second time, third phase of the test is when we get captured the 3rd time, and the final test is when we get captured the 4th and final time and we become the success
