So do I just point up if I want my wrestler on top position or down if I want him on bottom position

Yes.....
If you want the top position, signal Top. If you want the down position, signal Down.

If there is a pin but the ref holds 2 point up then to the shoulder, what does that mean?

That's more of a freestyle wrestling situation. High School Wrestling is considered Folkstyke wrestling.
