Interesting. Yes it seems the kreg jig has some limitations

Another good tip for pocket holes: When drilling, pull the drill back several times to clear it. So one might drill in a half inch, then pull it back a half inch to clear the shavings, then penetrate another half inch, pull back, and continue drilling. It makes a big difference in the cleanness of the cut.

a chart showing a side view of the material would help

So, let's say I am attaching a 1 x 3 border under the table as per your video, when I measure the depth setting for the pocket hole, do I measure the wood thickness I'm drilling into or the table top thickness I'm drilling the screw into?

You set the depth for 1" thickness ! Best of building to you !

The wood thickness your drilling in to is what you set your kreg jig to.

why not just use the collar guide set built into Kreg flat set collar guide. This is uncessary step, I've never drilled through a board. Ignore this video and rely onm Kreg to guide you correctly

I have a Kreg 720 and I am currently experiencing the same issue. I have to add a small strip of 1" material under the apron to keep the bit from entering at the top of the material.
