I think he opens up and becomes more honest with himself the more the series goes, and more than a crush, I feel like he understands their appeal and their "moe" qualities. Now, as the story progresses, his bond with them strengthens, so he can surely get past his siblings being annoying, and the only thing that remains is a couple quircky attractive girls he really cares for, the recipe of all those weird stories.
Araragi and Shinobu are perfect for each other.
