Well, it is natural at this point in history that he has many fans, basically Yu is already a god at that time, firstly he is surely one of the best students at the academic level of the institute, secondly whether it is in the team, be it basketball or soccer, it should already be a well-known figure who is also a friend of his "leaders", thirdly, the fact that he helps many people inside the institute as well as being a small town, gave him that image of being someone very kind and that they can count on him to give him a hand when they need it, without adding to the fact that he basically hangs out with the 4 most popular girls in school (chie, yukiko, riese and naoto)

So let me get this straight... the ONLY reason Naoto won was because she got the all the girls' votes (guessing that the girls make up a larger majority of the student body)?
I think it's not that girls make up more of the student body, but moreso the weight of votes. The girls' votes were almost unanimously towards Naoto, but most likely the boys' votes were a lot more divided: there was probably different portions of votes for Chie, Yukiko, Rise, and Naoto each. Chie, Yukiko, and Rise are all fairly popular among the guys and they all have plenty of male fans so the male side of the student body was probably a lot more split between the girls. Whereas all the girls were charmed by Naoto so most of the female side went for Naoto. So it's probably more that votes from the girls were 90% Naoto, whereas the votes from the guys were divided between each of the girls.
