Don't let rail travel schenanigans let you down. I think you actually did a pretty good job with this trip. Coupled trains are a relatively uncommon arrangement, and confuse even experienced train travelers and locals. The best thing you can do here is study the network map of the "transport association" of your area of Germany, and perhaps timetables too to get acquainted with service patterns (the fast that the last train on the return trip was terminating earlier could be a "feature" of the current timetable).
Also, about the fear of missing connections: as long as you buy your multi-leg trip as a combined travel solution (you get one ticket for the entire multi-leg trip or multiple tickets, but you get them as part as a single transaction, i.e. you pay them together), if your trains arrives late at a station and that prevents you from taking your connection (because the second train departed before the first arrived, or departed after the first arrived, but leaving so little time to make the connection to make it impossible for you to catch it), then you can travel for free on a later second train (don't just jump on board a later train though; ask the train company's customer service what to do, as the company may want to issue a new ticket to you, especially if you had seat reservation). This is certainly true for international trips under the CIV convention rules, and very often also for national trips as otherwise under EU rules the train company would need to compensate you, but it's usually cheaper for them to just offer a seat for a later train (so in the case of the outgoing trip, you did not really have to worry about anything :) ).

Thank you for the insight. We are planning on taking a train in February from Munich to Verona. I think it should be scenic going through the mountains and with the snow.

@@trailblazinpeppers I rode the Brenner line (Munich to Verone) once, tbh I don’t remember wether it was scenic or not. I can however recommend the Tauren line ( Salzburg to villach, in Austria), which especially in its southern part is the typical mountain railway (running on mountain edges) and give great views of the valleys below, and the semmering line (between gloggnitz and murzzusclag; also in Austria) which is a technical marvel of the nineteenth century railway engineering and Unesco heritage site.

No one loves a sound of a screaming toddler on the train.
