You are completely correct, our religion teaches us to respect and tolerate all faiths, we are also taught to pray for guidance for those that are seeking the truth/light and those who are astray BUT once they passed away we are prohibited to pray for them because while they alive, Almighty grants them signs of the truth yet they to stubborn to accept the truth. So how can we ask Almighty to have mercy on people who rejected His clear signs when He showed it to them during their life.
Those who have not fought you, Allah does not stop you from respecting them. So why not pray for them if they passed away. Father of Ibrahim was an enemy of Islam, because he fought against Islam. Not all the non believing people you like are enemies. So I think we can beseech on their behalf
