Scootaloo can't fly because she's disabled. She was meant to not be able to fly to show that you should focus on what you can do, not what you're supposed to do. When she grows up, she still can't fly. In the fandom, there was a lot of debate over whether she should learn to fly eventually (her dream), or learn to be happy without being able to fly (making her happy that way). The fans all agreed she needed to be happy in the end, but it's hard to decide which should result. Further, at the time this episode aired, the fandom also said Scootaloo was homeless. The writers/Twitter/etc said this episode proved that Scootaloo wasn't homeless. The fandom responded, this episode only proved Scootaloo knew how to get into a room with a bunch of Rainbow Dash posters in it.
