Michael was never in witness protection he made a deal with Dave, Dave let Michael go free and helped him get a new identity and in exchange Michael ratted Brad and Trevor out to him and the FIB, also Dave helped Michael faking his death and let him keep the money from his past scores, but Michael has to pay monthly not only for his house but also Dave as part of their deal.

The only reason Michael says it's witness protection is because A. he's a liar and he's known too be because he LIED too TREVOR about BRAD and B. When Trevor enters his house for the first time meeting him for the first time in 9 years Trevor is pissed off so Michael lies and says he's in "WiTnEss PrOtEctIon" When reallyy, he wasn't a witness, he committed the crime, And the "agent" you speak of is DAVE NORTION. So, respectfully, I will decline you're reasoning behind witness protection and accept this reasoning behind Michael's position in Los Santos.
