Try aligning the parts properly by changing the setup and making guide rails: 1. Put the motor below the parts facing up and then horizontally weld the parts on top of it. (The welding axis will be perpendicular to the plane of the ground) This would help the parts to bond evenly, and wobble would be reduced as no torque will be created by gravity. 2. Use guide rails (like axles) around the parts that need to be welded so that the parts do not move. 3. Also a bonus tip: Don't use too much force while welding the parts and just let the machine do its work slowly. This will result in a way stronger and symmetrical looking bond.
All it takes is a professional motor to minimize the number of gears, but that takes away the fun and ingenuity of LEGO Technic.
